Not sure I understand what your problem is. Try pressing Alt+Delete in-game, the command used by WA 3.6.31.0 to toggle transparency.

this makes dark colour scheme work when px is enabled.
I will maybe post a tool to manually edit the colours to any other colours you want. You can even make them semi-transparent
