I always thought of it as saying that he drew the poutlines first (1st layer) then he coloured in what needed to be black/grey (2nd layer) then applyed shading as it was required for the comic (3rd layer)

So it's like saying that each step in the making of the comic was a layer.

And I can also say that you are totally overanalyzing this. :p
